regarding the angle , I'd start with 0 but I would place the aileron on the engine exhaust, that way you will have improved aileron behavior.
since each aileron is connectend to diff servo you can trim each separately.

Do you have any thoughts on fitting thrust tubes inside the nacelles, I saw a post where the guy used paper cups reinforced with packing tape

you can reinforce it with some foam if you like., just cut some to size and fit it in.
note that the shorter the exhaust tube is the more thrust you gain.

Thinking about it unlike a real turbine there is no real pressure with an EDF just flow, in the video you can hear the note change with only a few mm of diameter reduction.
Mich be able to find a plastic bottle with the correct diameter for the nacelles which is purely cosmetic.

I have a the twin cruiser twin pack on order, looking at the design I think its simpler to have under slung nacelles
